I could try some other colour for the purple junks.
The red ones should work if I make the purple ones different enough from them. Right?

The issue wasn't telling those apart, it was finding the matching pair and where it was on the map.

Ok, is it better now?

Red is fine, Honshu's junk is too dark still.

That's probably because I didn't change Honshu's junk at all, instead I made the chonsong junk darker.
The merged colour value of the purple junks should be the same now.

By the way, here's 888 tests on both the large map and a mock-up of the small map:

Looks nice. As far as IH's formula goes...with the territory bonuses (as opposed to continent bonuses)...I'm not sure. I'll look into it (though I'm sure Gilligan's more of an expert than I am). EDIT: Well, I thought of a way, but it would be extremely tedious. I'll try to think of something better.
The legend - "Territory bonus is 3 for any amount" seems potentially misleading. Maybe something more like, "Flat bonus of +3 for any amount of territories". The "territory bonus" terminology I'd stay away from.
I agree with what TaCktiX said above, and I think they could still stand to be lighter, it's still difficult to see on Honshu. Since they're so far apart, it's important to make sure the connection is obvious.
The ampersand next to IH's sig bothers the crap outta me

Let's not assume players to be idiots here. Territory bonus is standard lingo, and I want to stay away from large & convoluted walls of text.
Victor Sullivan wrote:and I think they could still stand to be lighter,
The issue here is colourblindness. With colourblind filters, purple and blue both look the same. Therefore the blue and purple junks should have a significant brightness difference. If I make the purple junks bright, I'd have to make the blue junks dark, and since there are more blue junks I think it's better this way...
Anyway, I'll look into the junk colours tomorrow, maybe there's some alternate solution here.

Hey, my philosophy is, if an idiot can understand it, anyone can

If you are referring to the striped territory problem...
The issue is that IH wanted the striped territories to only give the larger bonus. This would be easy to accomplish if all bonuses would be counted by single territories, but when there are bonuses like Baekje and Tang that are counted by pairs of territories, the complications begin.
The problem is, in those cases, that the striped area would need to "know" if the player is holding an even or odd number of non-striped territories, so it could adjust the bonus accordingly. And this is impossible to achieve with the XML - even if a continent is overridden, the continent still counts for other continents... if you know what I mean.
You're right though that there is a way, but it would involve coding in all possible combinations of each bonus area, which would make the XML waaaay too large. I've been burning out my brain trying to think of a feasible way to implement this, but so far every idea has failed...
If you can think of a way, good, but I'm starting to think it's best to just let the stripied territories give bonuses as they wish. Or maybe I'm seriously missing something here.

So I guess the only thing holding this back in gameplay is figuring out the striped territories, particularly, whether there's a way to make them only give the larger bonus... right?

Ok. Then we should be good to go for graphics.
How do you like the new junks?

I like your junk, natty. Though I think the green junks look rather similar to the light blue junks.

Thanks.
Here's the next one with junk colours adjusted - I ended up making the blue ones lighter, because other way around would have caused problems with colourblind.
