I added the rules for the knockout stage to the first post. As of now, I think I will make the rules according to the remaining teams' home rules, with the majority being used.
Also, I will start the 5th round of games soon.

It seems like, at least for the first knockout round, that the lower-seeded team (since it's all #1 in group X vs. #2 in group Y) should have to play on the higher seeds home map/settings, so that there's a bit more of an advantage to winning one's pool rather than just a theoretically favorable matchup.

I was considering that, but what about the second round and so on? We can't base it on the group stage performances, because they weren't playing against the same opponents.

The first round of the knockout stage takes place on the #1 team's home field. All subsequent rounds would be played on, say, classic unlimited, with cards being determined by the majority stated preference (i.e. home field preference) of the remaining teams.
A bit complicated, but it seems fair.
